The backstitch, no matter how smooth you have it on your pattern is still going to be a series of discrete stitches. However, you can show it in the pattern as longer stitches. As long as there are no "bends" in it, you can drag to show it as one stitch, even if you intend to make it a series of stitches one block long each.
That being said, you can select a color from your palette and then right-click on any backstitch segment (regardless of length) and select to have it change to the currently selected color.
For larger sections, you can mark an area (use the arrow tool) and then select a color and specify to have it replace the color needed in the selected box. It creates a duplicate of the color in the palette with a different symbol but you can merge the two identical colors.
Personally, I think it's easier to right-click select current color process.
Both will be tedious but at lest as long as you're playing with just the backstitches, you know you're not affecting the other stitches near by.
You might want to zoom in a bit to make it easier to select the backstitches.
