I'm working on a pattern with a lot of blends.
When I sort my floss palette by manufacturer ID it only arranges the floss in order using the 1st floss number and not by the combination of the 1st and second floss numbers?

Is there any way to organize my palette so that all blends will be in order i.e. 3041, 3041 & 221, 3041 & 3042, 3041 & 3779?

I don't believe that is possible at this time. I suggest you add it to that list of features you would like to see.
