I have several colors in my pattern that have very few stitches. I want to change them to something similar. Can I highlight the color with few stitches and then change the color at that point? This particular pattern is 350 x 350 stitches, and it is very hard to find these orphan stitches without highlighting.

there is a highlight option that shows just the ONE color and all other colors are kind of faded out. To change what color is highlighted, just change which color is the active color.

To change a color, you can change within a given area or the whole pattern. I can never remember if you drag the old color over the new color or the new over the old -- I don't have it loaded. The helps should help out and if you get it backwards - just click the undo (ctrl-z).
