I've been using all of the DMC colors available on the program, but have discovered that quite a few listed are discontinued. Does PCStitch keep track of that and issue updates? If not, how do I manually change the full palette so that those colors are not used? I make patterns professionally and this is a very big problem for myself and my customers.

PCStitch has not been updated in some time, including the discontinued colors for any company. Since DMC has been known to discontinue colors in one region but not in another, it can add even more confusion.

I suggest you make your own palette by adding all the valid colors for DMC (that you know about) and saving that as a custom palette. You can make it the default palette as well. As new colors are added or removed you can add and remove from your custom palette.

This is the only way that I know of that this can be done. Remember that DMC is not based in the US as is PCStitch and getting the information may not be that easy.
